I don't know if you added the "&"-sign between the two ... if you didn't, that's the problem. :) ... If you issue two commands in one call you need to concatenate them with the "&"-sign.

Try this:

compiz --replace gconf &
gtk-window-decorator --replace


Otherwise that's a quite strange behavior ..

You could try loading gtkwd before compiz, there is no problem if it is running before.

My guess is that gwd is starting before compiz

You do not actually need to start gwd, you can set this gconf key to 'gtk-window-decorator --replace' it will start the decorator if none is running when compiz starts.
